From your description of the problem I would guess that your test scripts attempt to interact with the agent before the application configuration is set. The "Edit Application Configurations" dialog will set the configuration, and it will remain until it is replaced with another one. This would explain why the test cases then work. Now if you restart your machine, or quit the agent, the configuration is gone, and you would get the error again. I would approach this error by looking at the exception's call stack, this should point you to the location in your script which is trying to interact with the agent before the application configuration is set.
